Oddly enough i didnt realize you could finish the game as the minutemen i thought they were just about building settlements so as far as i got with them was taking the castle.

I know i often go with the best ending route where i get to keep all factions friendly but the institute.
Institute and minutemen have questionable relations if during quest pinned the player character failed to convince the minutemen to stand down then they will be forced to kill them or side with them but that will lock the player character out of the institute ending institute and minutemen allied although it does not have a direct effect.
Whoever you choose to get into the institute will give you a holotape to load data onto the deicison you re talking about is the decision of what to do with the holotape ultimately who will attack.
If you progress enough through the main story of finding your son you will come across the institute faction.
